If I upload via FTP a rather large file, sometimes I like to do something else in the meantime.
The progress-pane titled 'Total Commander' has the minimize-button, suggesting that one can put it in the taskbar and do something else. Maybe so, but not within TC. I tried to select a file, but the ftp-progress-pane popped up instead.

If you dont upload in the background, the progress indicator is modal. The minimize button minimizes the whole application, not only the dialog box.
Tick the "Upload in background (separate thread)" checkbox on the confirmation dialog, before you start the upload.
