I've never used TC to change filenames. Before breaking things, I wanted to check how to do this right.
I'd like to take the current extension, and renumber it so that it has three digits, ie. .0 becomes .000, etc.

Select everything in the extension field, click on the Counter button below the extension box (which will replace [E] with [C]), and set the number of digits for the counter in the upper right corner ("Define counter").
Another way: replace [E] with [C:3]. By doing this you can skip setting the number of digits.
General rule: Watch the preview carefully before renaming. If you've renamed something wrong, don't close TC, or you won't be able to undo it!

"Configuration" -> "Options..." -> "Display" -> "Sort method:" -> "[Natural sorting: by character code and number]"
to have the files in the correct order

Then as Dalai says, open the Multi-Rename Tool and ...
