Are there any tricks or hints for dealing with a directory that has 100,000 or more files? For example, it seems like TC wants to refresh quiet often, and the refresh of the dir-listing can take a minute or two.

Try Configuration -> Options... -> Refresh and play with the different options under "Auto-Refresh when the file system changes"
