How to clear history folders from here and can i turn it off?

Try History Editor, you can delete that list and many other history sections

Clear history: Remove [RightHistory] and [LeftHistory] sections from wincmd.ini.
Turn function off: Configuration/Options/Operation/Save on exit/Directory history.
