When I set up my folder structure for the All Users Programs ( C:\ProgramData\Microsoft\Windows\Start Menu\Programs ), I set up a set of subfolder categories: Apps, Files, Hardware, Internet, Keyboard, Microsoft, Registry, Security, StartMon, Tweakers, Utils, ~Tray, and Web Design.
In the naming each Is prefixed with a ~ , so, for instance, the name is ~ Apps, not just Apps. That allowed me to have the category names all together and at the top of C:\ProgramData\Microsoft\Windows\Start Menu\Programs.
A while back I had one of my folders "disappear" from Total Commander. I figured it was some quirk in what I did, so, I started over.
Now it has happened again.
If I search C:\ProgramData\Microsoft\Windows\Start Menu\Programs for *Tray*. , "~ Tray" shows up. The file listing window shows
[0 files and three directories found]
[C:\ProgramData\Microsoft\Windows\Start Menu\Programs\~ Tray]
[C:\ProgramData\Microsoft\Windows\Start Menu\Programs\~Tray \4t Tray Minimizer]
[C:\ProgramData\Microsoft\Windows\Start Menu\Programs\~ Tray\SysTrayX]
But if I click on [C:\ProgramData\Microsoft\Windows\Start Menu\Programs\~ Tray], it goes instead to [C:\ProgramData\Microsoft\Windows\Start Menu\Programs\~ Utils].
It is not only not accessible, but it does not show in the TC window either.
I have TC configured to show all files, including hidden and system files, and I run TC in Admin mode.
So what is causing this?

Do you have something on your TC ignore list (see Options > Ignore list)? Does the directory show up when you start TC with a fresh config file, like this:

I cannot reproduce this.

Then I click on [C:\ProgramData\Microsoft\Windows\Start Menu\Programs\~ Tray]
TC goes to "C:\ProgramData\Microsoft\Windows\Start Menu\Programs" and places the cursor on "~Tray" as expected
