Suggestion:
When copying files to Branch View window, check whether the file with the same name already is the window (= exists within the subdirectory structure).
If it does, copy the file to the same folder as the file that already exists.
Either offer the "overwrite" prompt, or automatically append "(1)" (2, 3... etc) at the end of the filename.
Optional: If there are multiple files of the same filename, ask user if he wishes to copy the file to all of the folders with the "same" file.

Such a feature already exist.
Just select target folders/files prior to invoke copy window, press "Options" on this window and tick "Copy to all selected folders/links in the target panel"
