You must be doing something wrong, the filter is applied before the duplicate file finder. I have just tested it, single files are not reported as duplicates. I tried both in the 32-bit and 64-bit version (RC4).

I have tried this, and I don't get any errors.

The only way to reproduce it would be to list the same directory twice, e.g.
Search in: e:\test;e:\test\test
But then I get the same results with and without Everything.
