You are right, when there is thousands files, where only header is changed, it should be ignored.

I have installed and tried Beyond Compare, but i cannot set it.
Because this I cannot find it settings:

"2. Then choose Category->Lines. Set that window similar to mine below. Then, you must go and UNcheck the box that calls that rule important:"

or I don't understand it good.

This was helpful, but i still didn't make it work.
I make rule, made it unimportant. Set to Lines, but what to write in Text matching if i wish for example to ignore third, or first 3 lines for example?

I guess you have to write the line numbers in the text matching.
Try 1-3 for example.
I don't have the tool installed.
