I don't know what you did between v2.0.0.77 and v2.0.0.101, but I went from having a useless experience with TWinKey (see my problems with TwinkUtil.exe on page two of this thread) to having a great experience.
TwinkUtil.exe now works on my machine.
Awesome job fixing the bug even though I was worse than useless in helping you find it!

- Added rectangular selection.

The previous version loaded successfully less then 10% of the times on my PC. So far this version has loaded perfectly 100% of the times.
I like the new rectangular selection.

Damn! I also observed this delay on my Win7 x64 machine, but somehow it doesn't occurred anymore. I tried to debug it but after several reboots this delay disappeared for no apparent reason.
Hopefully, that test fix will work as I suffered the same delay problem when I tried the latest version as well, but unlike you, it didn't go away after a few reboots so I had to revert back to the older version.
Sent a copy of my TWinkey.ini, and the color issue is caused when twinkey is enabled. Either on TC startup or if TwinKey is not auto-start, then right after enabling TwinKey.
The odd alternate line color disappears if I don't use TC's Background2, then everything is a solid green (as usual).
I do have a TwinKey background changer set for every folder: detailed that a bit more in mail.
