Do you need to compare similar folder structures or you need to search for file duplicates in different folders? First one may be done with Sync tool (you only need to open two partitions in panels before), second one may be done with Find Files (you need to select partitions using Drives button in General tab and then enable searching for duplicates in Advanced tab).

There is no function for finding duplicate folders everywhere, Sync only can help if these folders have same relative paths (regarding base sync dirs). Find Files can find duplicate files by size, contents etc. in any locations, and it shouldn't be too slow because TC should sort list e.g. by size when comparing by size.

You may also want to set sync options: with subdirs, by content, ignore date. These must be set before pressing Compare button. Filter buttons work when comparison is done.
