When you see that TC have matched incorrect lines (e.g. there are multiple similar lines), you can select lines in files (one in left file and one in right file) and click this command to tell TC that these lines are equal (TC will show them in one row) and you want to re-compare lines in both files starting from these selected lines.
Compare window is scrolled vertically when there are more lines than fit into the window. But you have small number of long lines.
